­He was confronted by robbers, he attempted to defuse the situation and offered them an opportunity to just leave and retreat,  The fact it was a robbery, not a burglary, and that the attacker jumped over a major physical barrier and rushed the clerk's position, was a very dangerous attack.  It is more than reasonable that the clerk thought this aggressive act was a threatening one, and that he was in a life or death fight with an aggressive criminal who had an opportunity, and obligation, to retreat.  Since his life and limb were in immediate and clear threat, lethal force was justified.

With multiple attackers, the clerk was in a very dangerous situation.  Outnumbered is no place to be if all of them try to attack him.  What if he tries to fist fight the robber who jumped over the counter, and then was attacked by another robber?  What if the robber who jumped over the counter was going to pull his own weapon before the clerk could pull his own weapon? 

The clerk was in the right, and when the robber jumped the counter to attack, a clear and present threat to the clerk, the clerk had the right to defend himself with lethal force, less suffer risk to life or limb.

He definitely targeted vital points. He went for the lung puncture when the criminal’s arm went up, avoiding useless defensive wounds. The kill shot to the back of the neck wasn’t random. Right at the brain stem.
